I apologize if this is a stupid question.

When schools look at my references, how will they know which is the work reference?

I forget whether the interface asks you to specify.

It does, so as long as you selected the right option you're good

When your referee fills out the form, it asks them how they know you. It should also be pretty obvious from reading your letters which is the work reference.
